I have have been living with a clunk on my '01 for several years and have not been able to resolve it. I never reinstalled my front and rear cross member brackets because they would not fit with the old style FM midpipe. I'm starting to wonder if that isn't the cause of the problem.
I have had them out so long, I was wondering if someone could take a few pictures of their undercar bracing and post them? I would like to create some spacers and see if I can reinstall them.

I have a clunk in my 01 also. I have all the braces (are you referring to the tubes with the flat ends around the back area by the differential?) My clunk seems like something in the rear suspension similar to what a loose top nut on the shock might sound like. I do have the 4 position AGX shocks and didn't have a clunk before putting them in. I have checked everything I could think of.
I don't know how I could get pics with out putting it on a lift. I don't know any friendly lift owners.

Not sure what kind of mufflers you guys are using, but I've the Roadster sport and the arms that go through the rubber exhaust hangers are EXTRA long. Mine was hitting the frame making a clunk/clang/knock.
I replaced the OEM rubber exhaust hangers with these and the clunking went away. I'm pretty sure 4 of them are needed.

Yup, me too and I have searched a lot. Some say it is the bracing, some say it is the AGX clunk, some say it is the alignment bolts.
I figured, in either case, I would like the bracing back on. I also have a set of bilstiens I could install to replcae the AGX, but I would be pretty unhappy if I installed them and the clunk was still there.
Besides, I would love to install them on the '00:shifty:
In my case the clunk sometimes sounds like it is from the front, sometimes from the rear. It also seems stronger in hot weather over cold weather.

Mine is definately not exhaust, I can (usually) replicate mine just by turning the wheels and slowy going over a bump. I am however, interested in those hangers.

The hangers really helped tighten up the exhaust. I let a friend autocross my car once so I could watch and my tailpipe was flopping around like a fish on dry land..... :)
BTW, I have the AGX's as well and my adjustment knobs face the rear of the car. Which way are yours facing?

I put a hose clamp around one of the hangars to pull it up so the Roadster Sport didn't hit in one spot. Maybe some more to check. The Goodwin midpipe also is too close to the differential parts.
I also have brake pads that slip to and fro and clunk the first time on direction change.
The AGX's knops face back on the back and front on the front. I still can't see the setting without a spot light.

When I first installed my AGX's, I had the knobs facing the front on the front shocks and the knob on the drivers side was rubbing against the sway bar (racing beat). I ended up turning them around so now all of them are facing towards the rear. It probably has nothing to do with the clunking noise. I was just curious.

Mine face the front but I have the stock sway bar and they clear them fine. I just adjusted them from 1 to 3 and the clunk is still there, but not as bad. The difference is notable.
I think I am just going to bite the bullet and replace the shocks.

I had a clunk when autox'ing. It turned out to be the alignment bolts not being properly tightened. That is easy to check.
